Rather than having them 'go over to Chaos' they might have been isolated for a time. Rather than following a well known Chaos prince, you might have them act as Red Corsairs, setting up their own little empire just out of contact with the Imperium. There might be good reasons why they didn't like the Empire and went their own way for a while. Still, when the Imperium found them and made a show of force, they might have said something to the effect of "Boy, I'm glad to see you. We've been lost out here forever." Prudence on both sides might have led to reconciliation. Various powers within the Imperium would be keeping an eye on them, would not quite trust them, but only a few purists would feel an inclination to kill on sight.

I am all in favor of creative story lines. My Ladies of the Night do use chaos associated psychic abilities, but have not become insane killers. They remain loyal to humanity, but distrust the intolerance and bigotry of the Imperium. They are firmly opposed to the 'sentient vermin' races, like the Tyranid, Necron and Orcs. Thus, pragmatic Imperial commanders might accept their aid against certain opponents, while Puritans would see them as demon tainted heretics.

Alas, not enough players do enough with their fluff, I think. A lot of us like to create histories, personalities and political affiliations for their armies. Too often, though, not a lot of thought goes into why a particular battle is being fought, or why particular sets of allies might have come together. That all gets lost in the rush to put together an army list, deploy, and roll for first turn.
